It's not about trying to one-hit KO XD. It's about getting Reflect/Light Screen up (not sure which stat Shadow Blast runs off of), which would stave off any extra damage since Mewtwo is faster, and nailing him with Toxic while Recovering any damage sustained. This will bring Lugia's health low enough that before Reflect/Light Screen wears off, Thunderbolt will be able to KO XD. Of course, Mewtwo would have to be EVed defensively and have a Bold nature, but that's mostly for cushioning; Lugia's base 90 stat in his attacks is low for a Legendary, so his attacks aren't as destructive as, say, Mewtwo's or Groudon's.

i see what your saying but in my opinion i still think lugia would win, be cause what your saying is good but if Lugia is EVed speed wise mewtwo will take a lot of damage before he pulls off lightscreen/reflect

It really depends. There's only a couple of EV spreads for an offensive Lugia, and neither of them can really take into account that Shadow Lugia is stuck at level 50 and cannot take more than 100 EVs worth of Carbos (much like how a legit Arceus works), which would likely not be enough to outspeed Mewtwo. Of course, since Mewtwo is only obtained at level 70, it should have a distinct advantage in both Speed and durability.

You have to take into account that Mewtwo is 20 base Speed faster, which assuming Lugia has a Speed+ nature, Mewtwo would still go first unless Ninjask BPassed Lugia some speed boosts beforehand, but as this is a straight-up duel (no outside help) that's more of a side-note.

i see what you mean, oh i also forgot to add something, i dont think we took into consideration the type bonus attacks get, the attacks mewtwo uses to beat XD001 dont have a type boost and they are all SP.Attacks, even though mewtwo has a high Sp.Attack (higher still if its modest nature) lugia has a high sp.defence (cant remember his base stats x.x serebii is blocked in college) meanwhile Xd001's Shadow moves are always super effective and get a type boost (idk why) at first i said Xd001 wins hands down...now i say its even, depending who can land more damage first, regardless of speed, the way i see it speed means nothing if your opponent can do more damage than you do, lets say mewtwo is faster than Xd001 but can only do lets say 57 hp worth of damage while XD001 could do 114hp of damage, the battle will be over pretty fast, and even with the light screen/reflect in play the damage would be 57hp, and in the turn mewtwo uses toxic thats another 57 or 114 if crtitical, and it takes a while for toxic to become a problem. see what i mean, speed doesnt matter if your attacks aren't strong enough to weaken your foe enough to save your skin.

Toxic isn't a damaging move that runs off of an attack stat. It's a status move that inflicts what other games call "deadly poison", which increases the amount of poison damage inflicted each turn. Turn 1, it would do 1/16 damage; 2nd turn, it would do 1/8; 3rd turn, it would do 1/4 damage; and so on. This is why most Uber teams pack a Pokemon that can use Toxic to stall out Lugia (usually a Blissey for its high HP and Sp. Def). All Mewtwo would have to do is spam Recover while Lugia takes three to four turns of Toxic damage before ending Lugia with Thunderbolt.

You do bring up a valid point, though, in that lack of STAB makes this a troublesome battle for Mewtwo. It would be a close battle, probably, especially if Lugia sneaks in a critical hit.
